In the timeline and related stories, Joe Chill murdered Bruce Wayne -- not Bruce's parents. This results in his father, Thomas Wayne, becoming that timeline's far more brutal and tortured Batman.

What happens to his wife, Martha? Well, she tracks down Joe Chill, beats him to death with a hammer, and becomes Flashpoint's Joker, complete with a Glasgow smile sliced into her cheeks.
